Magasin Museum is a tiny museum, very few people, including locals, know about it. I recently found out about it myself, even though it has been open since 2013, a year before I moved to Copenhagen.
Even though it is very simple, it is indeed part of the biggest department store in Denmark and famous worldwide, Magasin du Nord, so literally 'hidden in plain sight'! But beware that its entrance is from the side road, not from the main entrance of Magasin. It shows the history of Magasin and has special exhibitions as well, for example, for Christmas, and it has free entrance.
There is also a chance to visit the room where Hans Christian Andersen worked for some period of time as a student. It is inside Magasin, on the 3rd floor, a bit tricky to find as the signs are not very helpful, but the personnel is, so go ahead and ask - they all know! It is very interesting to see where he was truly inspired to write those amazing tales! Totally understandable, as Copenhagen is indeed a fairy tale city!
